It sounded similar to what he went through in the Animus's Black Room, reliving Ezio's memories until he reached the Synch Nexus such that he could extricate himself from both Ezio and Altaïr's memories. Yet despite his success there, he was still suffering the Bleeding Effect.

My ancestor's memories got all mixed up in mine, and I had to keep reliving their memories until we can to a point where we all existed in the same space. It's...complicated as to how it actually happened. Even though I did that, I'm still seeing their ghosts. I think the damage has been done."
At least he wasn't as bad as Clay, or Daniel. Even still, it was going to freak him out forever.
