I think. I think he would choose Valkyrie.
Because when the Dead Men die, it's a direct result of choices they've made. If Valkyrie's existence hinged on some omnipotent force, then all the good she's done means nothing.
Plus, some of the Dead Men would be absolutely furious if Skulduggery put their well-being above a teenage girl's.

Keep memories of Keeliai. Now that Skul's had the best of both worlds, so to speak, he would prefer an intact memory to actually having to worry about bodily functions.

... Then again, since he's properly dead at his canon point, there isn't really a way to benefit from those memories, is there? Hm.
