Obviously, Scott quite likes Tony. This is the guy who gave him a chance after he messed up, let him work with a flexible schedule so he could be a single working dad and still spend time with his daughter, is pretty much the Avenger right after Steve. Tony has also been a really great friend on the turtle, willing to have lunch and dinner with him and check up on him (and even yes break into his house).
The problem here is that Scott is very much operating on a past!Tony basis rather than a present!Tony basis. It's kind of like the Bucky thing; Scott doesn't know all of the crap that Tony's done and all the shit that's gone down, like Civil War and the registration act and all that jazz. (I'm sure someone could have explained it to him but he was kind of too busy grieving over Cassie to pay much attention to anything else.) I don't think finding out everything that's happened (the full story as opposed to the bits and pieces he's picked up here and there) would necessarily change his opinion of Tony as a generally awesome guy. People screw up; it's a very human thing. He wants to trust Tony and I think he would try and defend Tony wherever possible. Whether or not Tony would take that well or not is a different story.
tl;dr life is good now but things might change if/when Scott asks about Civil War stuff
