Gene is not used to being mom'd at, even peripherally. Hell, he's not used to being parented. And he is definitely not used to people actually giving a shit about him. Bianca fits all three of those criteria. Bianca unnerves him.

Due to the fact that he is the captain of the good ship Mommy Issues (first mate emeritus Sterling Archer), he is trying really hard not to let her get under his skin, mom-wise. But that's kind of what she does. He has a healthy dose of respect for her, and an even healthier dose of abject terror. The latter is not so much because she rules the extended Reyes clan with an iron fist, but because he is scared to death of the buttons she can inadvertently press to regulate his behavior.

Congratulations, Bianca. The dread Mandarin, last of the Khans, rightful ruler of the world and one true bearer of the Makluan rings, is scared shitless of you.

The safest thing for him to do would be to cut off all contact and try and go about his business, but that is no longer an option for him. In a way he's grateful for it, because that means that he can maintain the status quo. He has something holding him back from going full Mandarin, even if that may not last too long. He regretted betraying his friends. He might not be able to get over betraying a surrogate mother, especially because he feels that he failed to save his own.

He's not sure if he likes Bianca, but he's damn sure not going to cross her.
