Bruce met the previous Natasha before he was canon updated through Avengers, so he formed some of his initial opinions of her then, and those have carried through. In straight canon he's much more distrustful of her than he is in TS. He doesn't trust her, exactly, but he thinks she's dependable, and that's not a light compliment for him. Bruce still kneejerk refuses this whole team idea, but of all his teammates, she's probably the one he acts most like a teammate with.

He likes that she's composed, controlled, and formidable. He also likes how deep her innate understanding of subtlety is, and he has a vague belief that she will try to do the right thing even if it means disobeying orders, which is a strong plus in Bruce's book.

He tends to show that he likes someone by going a little harsh on them, though, hahaha. He restrains himself so much to seem unthreatening to other people, that testing her and showing how sharp he really is is a compliment. A back-handed one. lol
